I did play like that until chapter 3. I could actually feel the carpal tunnel syndrome creeping up after about 15 minutes or so.

This.

After a couple hours, I had to start using my pinky, ring finger AND middle finger for shift. Three days in I felt like I might have to amputate my left hand. My wrist was dying from having to bend funny, and my pinky had officially resigned from making any kind of lateral movement whatsoever.

Key binding changes are a must.

I think I explained this in another thread, but I'm on a laptop, so the distance is perfect.  I don't need to stretch my hands at all to reach shift and space at the same time.  It's very comfy.

HOW DO YOU CHANGE KEY BINDINGS I WANT TO PLAY WITH MY PS2 CONTROLLER BUT NOT WITH SHIT CONTROLS.

I'm not even using the game's config cause it seems to not pick up my controller, I use the Joytokey program instead

how are they terrible? its easy as hell to play with, and the 360/ps button scheme for the buttons you actually use are no different other than the analog stick / D-pad switch. its better to use a D-pad for this kind of game anyways.

...and it just doesn't feel right. Somehow I can't decide which buttons I should use for jumping and special. I also can't decide whether I should use the d-pad or the analog stick for moving around. Any tips or suggestions?
Try it super mario world style
X for jump and Square for special(run etc.) O for Escape, and Triangle for W
oh and Enter for Start

I'll probably end up adding alot of detail later, but this was just an experiment with the system so far. I was able to beat it, but after many tries (I'm not the best at this game)

Oh, if you want to, I'd suggest using -char 2 on the launch options for the feel

No, I'm pretty sure you're right.  I have a generic and it works fine.  Maybe it doesn't read all generics for some reason?  Or maybe the OP just assumed otherwise hence using J2K?
maybe I can't find the proper setting, but I can't get mine to read without joytokey.
