I've noticed that, too, although the first time I noticed I had done the opposite.

The character you save in the replays is always the same, within a single session. If you first watch a Cotton Alley replay then any replay afterwards will still be saving Meat Boy; conversely if you watch a main-game replay followed by a Cotton Alley one you'll still be saving Bandage Girl.

It's not really a problem, and in fact it's kind of fun to see Flywrench or The Kid save Meat Boy. :> Although it sometimes makes the Cotton Alley replays hard to follow since everything is pink.
